Scoreless at the break, City came closest to breaking the deadlock when Conor Mullen turned an effort against an upright.
Banbridge moved in front just before the hour through Darren McGrath after he finished with a low shot from inside the area past keeper Conner Byrne.
City levelled five minutes into added time courtesy of a Stefan Lavery spot-kick before, sixty seconds after that, Mullen bagged the late winner for the Eagles.
